The bike was running fine before, so it ain't going to be gummed carbs.

Why would it run like shit then improve and run normally? If they're
    gummed they stay gummed.

I think it's coils but can't see why it runs normally once it's warmed up.

Funnily enough, I've just had to put a new diaphragm in mine. Came back
from a run yesterday and found petrol dripping from the tap. At 3pm I
ordered a repair kit from Z-Power, which arrived in the post this morning,
    and promptly fitted.

I wish I hadn't just filled the tank though...

You've reminded me! I put new ones on it, while I had it. So they'd
only be maybe eight or nine years old. No worries. ISTR they cost
something horrendous like about £80 a set, too.

On my GS550 I just wrapped them with insulating tape. It worked and cost
    pennies.

    It's not.

I've put both the Turbo coils on and it still does it.

I suspect I'll be having the carbs off as it does seem to be a bit heavy
on fuel - one of the floats maybe a bit sticky - it can't be all me as I
get 40+ from the Guzzi ridden in the same way.

I've also checked the choke plungers and they all seem to return
    properly.

I've yet to check the valve clearances.

    Erk. That is odd.
Could be, as Batey suggested. God knows when they were last done.

As we decided the other day - if you're certain it's electrical, it's
    always fuel.

I cannot see how even wildly out clearances, or even burnt valve(s)
could give rise to the symptoms quoted in the OP. It's fuel, I tell
    you, with added chokeyness.

The odd thing is that all the plugs seem to be the right colour - the
insulator nose is a weak tea grey. Although, the threaded part is sooty.

I hate taking carbs off four cylinder UJMs.
